I'd imagine the idea is they were just scientists in the main MCU who disappeared during an experiment, presumed dead: and got the powers during the experiment that sent them to the other world rather than existing as heroes before it.
I actually like this idea. We can start with a flashback of how these scientists died in name of researching and then bang... current day.
Would they have actually vanished in the 60s, or only like a decade ago?

I'd say the "comic book names are silly" joke can work under the right context.
Tony casually coining the name "Avengers" while chatting with Loki works because it fits his character as a sarcastic and lax man.
The two thugs not knowing who Star-Lord is works because Quill's disappointed reaction sells his character as a more insecure no-name compared to other Marvel heroes.
In essence, rather than the hero names being the punchline, the jokes are constructed around using those names in conversation.
In contrast, Peter and his friends laughing at Doc Ock's civilian name isn't funny because a silly name shouldn't warrant that big of a reaction from people who have literally been snapped out of existence.
Doctor Strange's stinger, of Mondo vowing to destroy magic or whatever, not going anywhere is probably the one that disappointed me the most. Felt like it could've a decent plot hook for a Strange movie and having Mondo as the antagonist for a full movie would've been nice.
