Well, I guess the merit in this mess is that the trans is (sort of) the protagonist (since the "more details" post mentions her as "the leader of the bunch"). But, good eye. I never watched that show but I know it's pretty old by now.
Even Crayon Shin-chan, a comedy show where the main character, a 5yo mischievous brat, interacts in over-the-top ways with family, friends and complete strangers, presented secondary transgendered characters in a positive light and that was in the 80-90s.
Yes, I am aware Crayon Shin-chan uses a lot of one-shot crazy trannies or transvestites as antagonists or for the lulz in movies (many of those end up defecting to the good guys' side, though), but there was this one recurring trans character in the actual series who didn't pass at all, yet was actually a genuinely nice person and appeared in several episodes where the moral was pretty much "don't judge people on appearances". Oh, and that character actually did things other than "just being trans/only cares about LGBT issues".
Actually, there seem to be a lot of trans and crossdressing characters in anime and Japanese videogames. They never milked that for tumblr "progressive points" though. Some play it for titillation, others for feels, but in general it tends to be just a side of a character instead of the whole character, at least the ones I've seen.

Japan has this thing where it's not ok to hit girls, but totally fine to hit trannies, which is why there are so many villains who are trans women, Poison from Street Fighter being the most famous. They do have different gender attitudes than the west, so there's a lot of good trans character as well, which is nice, but there's a lot of crossdressing ones as well, and they don't seem to get that there's a difference.

For a second I read that as salty tweets specifically referring to my comparison to Problem Solverz. Got my hopes up.

Doing some research, and it turns out that there is an animated series that has a trans lead, and it aired in 2011. The show is called Wandering Son, and the main protagonist is boy who wants to be a girl, and focuses on gender identity and puberty. More info here:

Is this the series that got Vade into being trans?

It's not quite as overtly about transgenderism as Wandering Son, but, if you go back to the 1970s, there's Rose of Versailles (a.k.a. Lady Oscar), which was trans-themed in a historical setting. (Here's the first episode of the anime version of Riyoko Ikeda's groudbreaking manga, uploaded legally to Youtube courtesy of Nozomi Entertainment.)

Rose of Versailles is one of the seminal and most influential shoujo manga and anime ever, and it's been adapted into stage musicals starring the crossdressing (female as male) Takarazuka troupe. It was also a heavy influence on Kunihiko Ikuhara's similarly genderfluid Revolutionary Girl Utena (which, from what I understand, in turn influenced Steven Universe in some ways).
Claudine...!, also by Ikeda, had a transman lead (though it never got an anime AFAIK).

Devilman Lady by Go Nagai had Lan Asuka as the co-protagonist, who is MtF. You might be able to argue Satan in the original Devilman is too, but they're a straight up hermaphrodite so I don't really think that counts.
Depends on how you define the whole 'SATAN HID AS RYO' thing, as well as the general craziness of the later prequels/sequels/spin offs.

Hana from Tokyo Godfathers. But she doesn't qualify because not played by a real trans VA, I suppose. The character's history is that she was just a drag queen, but fully came out as trans. She lost everything and became homeless, which is probably a true story for may a Japanese trans person (I have no idea, honestly, so please correct me on the statitstics).

I kind of sympathize with Huey. If I had to live with a self righteous tranny, a pathetic loser with ridiculously low levels of self esteem and an annoying drug addict I would want to punch someone in the dick.

It's almost like the creators of this show are outright liars, don't know anything about animation history, or both.
