I think it was just a way to add a visual difference between genders. Like how female Butterfree have spots on their lower wings, or Pyroar has different manes, female Venasaurs have a seed in their flower, the male Gible line has grooved fins, ect.

That's Gamefreak being bad at worldbuilding again, as you would say. They do try to differentiate between age and battle experience (which is what makes level evolutions involve in universe, I guess) but not nearly enough. There are some details that suggest there is a difference like Pokedex entries talking about old Wartortles and an elderly Treecko being seen in the anime, but then there are just as many entries talking about the base, unevolved form of pokemon as "young" and suggesting they grow up into their evolved forms.

As for why Nidoqueen can't breed, I saw a commenter say it might be a reference to rhinos having low birthrates but I don't see it. The only way they're connected to rhinos that I can think of is Giovanni owns both gender nidos and a Rhydon/Rhyhorn.

Heck if I know. I think they just did it to make it look cuter. Although if you want to think of it another way, the anime usually had some pikachus with indentations in their tails who had particularly higher pitched voices. Maybe that's where GF got the idea?

Apparently Pikachu has a girlfriend now... and a rival? How long has this been a thing in the anime? I don't keep track of this shit anymore so what the fuck is going on? Is anyone mad because it ruins their headcanon of pikachu being a gay demiboy? Also has Ash still not won a league match yet?
 
I echo the being bothered by Pokemon being directly classified after IRL animals. Ponyta is the "fire horse" Pokemon. Ok, so, actual horses exist in the Pokemon universe? Where are they?

Also, my brain is too fried for a specific example, but I notice there's several Pokemon who have the same (or very similar) classification. They're both "The X Pokemon" or something.

Not really. Pikachu isn't looking for love. If that's the case, he would be with Dawn's Buneary that liked him a lot.
