Actually it was unnoticed because sometime there after the whole thing, Chaos started. People only started to mention he was missing later on in that series (Lord Soths subplot in that was terrible when he returned after the Dark Powers got bored of him sitting on his throne). Hell before that you had the dragons going off and eating other dragons so there was no time to notice any major villain being gone when your world is constantly on the verge of being destroyed. Plus gods leaving which wasn't a good thing for anyone on Kyrnn. Hell the whole thing about Kenders finally knowing fear was a bigger concern in that world.
Forgotten Realms has a similar villain no one worries about, Manashoon. Every time you hear about him it's always "oh yeah, you're another clone right?". The biggest event he had was for 4th Edition and I don't know a lot of people who bothered with that version of the Forgotten Realms or any of it's supplements and I only say "big event" because he was in there while they were trying to explain the butchering of D&D's magic system in 4th Edition.
You understand the various strengths of gods right and the history of Vecna? And I meant to say Neutral Evil. Even adventurers can take out a demigod. Vecna's weaknesses just make it even easier, not to mention he really fucked up on Oerth during Vecna Lives! I think it was and would later leave during Die Vecna Die! with a slight upgrade. (Both great adventures and Die Vecna Die! makes for a better switch to 3rd Edition than The Apocalypse Stone. I wont spoil it for you, but the Lady of Pain is a dumbass)
Anytime a villain goes missing there is always another one to take their place and unless it's a terrible story plot device they have their own ambitions you have to worry about.
