I’d love to see a full fleshed out Disc 2 of Xenogears, even if it stayed the same graphics wise. Parasite Eve is a close second, as long as it’s not as fan-servicey as 3rd Birthday.

I would love to see Nintendo revive the Detective Club series- a remake of The Girl in Back and The Missing Heir would be a good start. Hell, I'd be fine with just a new entry.

Though I doubt that will ever happen since the last game they released was 20 years ago.
