Bacteria getting into your ears, feasting on your bodily fluids, and shitting all over the place. Your immune system starts causing inflammation, which helps to isolate the infection, and also expedites your immune cells arriving to fight the bacteria. However, this inflammation can temporarily affect your hearing and cause discomfort.

To expand on @ Space_Dandy: The dratted Eustachian tube connected to the nasal-sinus cavity and upper throat has a nasty habit of becoming blocked when inflamed and can't do its job of draining fluids from the middle ear. That causes pressure to build up against the eardrum.
