... about humanity's first contact with some primitive alien race, and out of desire to help them, the humans ruin everything. There's a war/genocide/destruction of the ecosystem, and the aliens are forever corrupted by human influence.
I'm sure there are plenty of classic sci-fi books exploring this idea.

Aren't humans the ones who are relatively primitive compared to the aliens in Mass Effect?
I think there are a few subplots in Mass Effect where you get to influence the development of an alien race and they hate you for it depending on your choice and I guess technically the ending of ME3/the entire trilogy kinda counts as the same lol, but in the main storyline a locally-spacefaring human civilization uncovers a mass relay in the solar system and unexpectedly runs into the developed turian civilization, causing a conflict. So that isn't really what you're looking for.

I swear I have played at least one other game with these themes but I can't remember any right now.
 
If you're a cyberpunk fan then you have to read "Neuromancer" by William Gibson (1984)

Cyberpunk was popularized because of this guy, and alot of games/books/comics are inspired by this book. It's a good jumping off point to other branches of the genre.

The ending however doesn't match your parameters, you are probably looking for something more gritty and hopeless. This books ending isn't exactly "happy" but it's hopeful and optimistic. That's all I got. There's probably something better.

– secret government project for researching the shit that comes from the other side
– mercs and terrorists who use the tech to make stealth suits and other cool shit
– a civilian getting roped into the conspiracy on his holiday

This one explores the opposite: a relatively-primitive humanity makes first contact with a race so advanced they aren't even clocked as sentient; humanity messes up and gets enslaved and Earth is turned into one giant concentration camp and stays that way until humanity rebels and turns into a galaxy-wide space 1984 hunting all other aliens to extinction.

Humanity also genetically-modifies their former enslavers into long-distance telephones
