I think they operate on Multiplicity rules. Each one is independent of the others with their own unique identity and specialization. They're smart because they're clones of Dr. Vegapunk, but don't benefit from his Devil Fruit Abilities. So when he dies, they will lose access to his wealth of knowledge, but still be incredibly smart and resourceful in their own right.
I kind of view them as his children. They are varying degrees of alive (some are robots, some are robots that look human, some are humans that look like robots).

I’m wondering if they’ll just shut down if he dies or he has a fail safe so they go on after he dies.

I dont know what I love more the final fuck you from Vegapunk or Luffy getting pissed and threatening Saturn and Kizaru. Kizaru has had enough of this shit and just wants to go home. Also Im pretty sure at this point Luffy is just immune to all poisons
I love how Luffy poison immunity came back, its a thing he's always had in his pocket that enemies never expect because really nobody other than Ivankov knows about it

Does he have immunity? I thought Luffy would have died from poison had Reiju not been there to suck it out of him?

I got it wrong, Luffy says he's immune but everytime he actually has to deal with poison he just needs to keep being treated so i guess not an immunity but high tolerance.
I like it because its one of those things that don't come from the fruit nor is it just haki. Its just an ability Luffy acquired by experience (in this case thinking he can tank poison hits and then getting put in a coma within an inch of his life)

I was under the impression that he was aware of Vegapunk's message, and was intentionally triggering it.

Apparently it's advertising a new round of light novels.
Is Oda himself creating it? asking because already the manga has been taking more breaks because of Oda overworking himself and getting health problems, meaning the novels could slow down the manga even more.

Lucci's never been a worshipper of the government, he just works for them since they give him a license to kill. He's actually had a few weird moments throughout Egghead where he's been less than the perfect WG assassin he's purported to be. Kaku's behaved with considerably more fealty to them throughout this arc and the true believer of Dark Justice in Cipher Pol.
Lucci had always been a pile of contradictory actions and behaviors. Starting from the time he worked undercover for years as a peaceful shipwright, despite supposedly being a thrill killer (and also supposedly being a compulsive thruth-teller who needs to use his ventriloquism psychological trick to avoid saying exactly what he thinks about any matter discussed at the moment). Then he honors the promise to Robin until the declaration of war moment, even though from the moment Robin is put into seastone cuffs he has no reason to, this goes against his supposed principle of Dark Justice, and Straw Hats just keep insisting on fighting CP9. Then he and his team outright defect after getting blamed for Enies Lobby and he personally promises Spandam to murder him. Then he not just accepts WG's apology and promotion, but cranks worship of them to 11 in his next appearance, and in that appearance he also intentionally exacerbates a situation polically problematic for them. And this is before the current arc.

While I personally think that this is just sloppy writing (not like he would be Oda's first antagonist who's written inconsistently in a ways that conveniently enable heroes to survive), I would not be even slightly surprised if Lucci happens to be a double agent, at least post time-skip.

I honestly just think that the CP9 cover story is just non-sense in general and should be ignored entirely anyways. CP9 didn't exactly seem all that warm and friendly towards each other.

Haven’t all the cover stories just been some fun filler? That sometimes can serve as some development? Didn’t the Koby and Helmeppo Marine training play a big subplot in the live action series?

Some matter and some dont

Coby, Buggy, Wapo, Pudding, and the straw hat seperation mattered. Enel and Oh my family havent

He has some level of immunity, but he's not completely immune to poison.
I'm always fond of how somewhat significant Luffy almost dying to Magellan is, even at this point. The early stages of Post-Timeskip feature characters with poison abilities.

If everything worked out at Sabaody and other changes to the plot, the kid would've gotten packed up by Hyouzou at Fishman Island. If the Luffy managed to survive his poison and then, overdosed Hody, then it's truly over at Punk Hazard. No Law, no Smoker, and if some act of divinity saves Luffy and co. from Caesar's poison gas, Haki-man Vergo will literally tear them all apart.

I’m gonna guess that Garp hearing the truth about the world (that he already knows) is going to be something that causes him to urge Luffy to find the One Piece and die with a smile on his face as a fuck you to Blackbeard. I think this arc will likely have the marines splinter with SWORD probably being revealed to work with Dragon (against Garp’s wishes).

The ending of the series is gonna be wild. Oda seemed to have planned a lot of shit from Day 1 with slogs like Skypeia having a lot of payoff down the road.

There’s certain knowns to the series like Sanji finding all blue, Zoro fighting Mihawk, Usopping beating the shit out of his dad while crying, and Luffy meeting Shanks.

The unknowns are odder. Enel fucked off, why Dragon fucked off, who was Rocks, Crocodile’s favor that Ivanoff fulfilled, and the Angel Wing people as a whole.

I think there's an argument to be made that most of them have at least some effect, though some are greater than others. Like how Hatchan's story sets up his role in Sabaody or Caribou's leads into his appearance in Wano.
Apart from the ones you've mentioned, the only arc I don't think has contributed much is the one with Gedatsu.
