Because of a few reasons:

1. Japanese police generally does not give a single fuck and most cases of molestation or assault (child or not) are dismissed
2. Many cases go unreported for a multitude of reasons, especially related to cultural reasons (e.g. They see it as embarrassing, they think it brings shame to their family, and they strongly value harmony)
3. Most of it is within family (even worse when it comes to reports) usually they target sisters, nieces, daughters, etc. (And if you don't know, child abuse within the family is far less likely to be reported than outside of the family)
4. Child pornography was legal for a longer time in Japan and the age of consent, which was originally 13, was changed far later than Western countries
5. Pedophilia to them to a certain extent is considered even comedic or not very serious + it makes them TONS of money
6. They also usually dismiss people who possess child pornography by simply giving them a fine

Why do you think they have female-only trains? Why do you think it's legally mandatory to have a flash noise on phones in Japan? Violence has a place both culturally and evolutionarily. War. Policing. Capital punishment. Self defense. Defense of others. There are many viable reasons to premeditate and practice violence, some of them are even considered honorable.

Even rape, while socially detrimental, is a viable mating strategy in nature. While it should be discouraged, the desire to rape is at least understandable on an animalistic level.

Sexual attraction to children is neither of these things. It is not a viable mating strategy, and it has no socially beneficial application. It is pure degeneracy.

putting aside how fucked up it is to say such a thing, it's really not unless you're just trying to create a mass of fatherless babies with mentally stunted mothers from getting raped lol rape might be for animals like cats but not for human beings who need mentally sane, present fathers with a good sense of self-control and morality and a good image of a healthy marriage - a desire for rape isn't a natural one nor "understandable on an animalistic level", it's just a lack of self-control, morals and boundaries in a person which can be derived from a variety of factors

People who argue that have never worked with animals in any capacity.

In nature, if a female of any species gets impregnanted before they have finished growing up, you'll see much higher rates of infanticide, cannibalism and/or offspring neglect. Usually this happens because the mother in question hasn't developed the maternal instincts that would appear in adulthood.

And its for that reason, males often gravitate towards adult females that already have young. They want to mate with a female that has experience raising young, which makes sense in the lense of maximizing their own young’s chances of survival.

Just being fertile isn't good enough in nature for most species.

For example, if a kitten has kittens the likelihood of fading kitten syndrome increases by ten fold.

This is wrong.

It looks like rape, because we apply human qualities to animals. The mating rituals for ferrets looks like domestic violence to us, however female ferrets specifically choose the most aggressive males because they are predators and prey animals. There are tons of predators lurking in every corner of their world, and so they need to be aggressive to ward off those threats.

Because of that, female ferrets do not ovulate unless they're fighting with the male. Keep in mind that the females are usually the initial aggressors.

Similarly, zebra mares won’t mate with any male that doesn't fight everything that threatens the herd. When you're in the African savannah as a prey animal, aggression is the key to survival.

Humans on the other hand are as far removed from nature as we come. We don’t have to worry about Komodo dragons, tigers, polar bears, hippos, dingos, jackals or lions on a daily basis because we can just throw rocks at them (gunfire is just a more advanced way of doing that).

Above all else, we have the privilege of being able to reason and ponder in ways that most animals in the animal kingdom cannot. We can say “that's fucked” or “loyalty good” since we no longer live nomadically.
