Oh fuck, I have so many!
Gen I - Arcanine, Ninetales, Rapidash, Charizard, Rhydon, Raichu, Seadra, Aerodactyl, Articuno, Dragonair, Gyarados, Jolteon, Flareon, Vaporeon.
Gen II - Houndoom, Donphan, Sneasel, Steelix, Umbreon, Dunsparce, Kingdra, Smeargle, Raikou, Entei, Suicune, Lugia, Skarmory.
Gen III - Spheal, Absol, Camerupt, Breloom, Sharpedo, Mawile, Mightyena, Wailord.
Gen IV - Luxray, Drifloon, Weavile, Leafeon, Froslass, Skuntank, Togekiss.
Gen V - Zebstrika, Braviary, Cobalion, Terrakion, Virizion, Sawsbuck, Darmanitan.
Gen VI - Fletchling, Talonflame, Pyroar, Gogoat, Dragalge, Tyrantrum, Amaura, Aurorus, Noivern, Xerneas.
If I had to pick just one, I think it would have to be Arcanine. The Mister's favourite is Spheal, which for a big hairy metalhead bloke I find really funny. I think in general though my favourite type is definitely fire, closely followed by dark.

I go with my most favorites.
Darkrai cause its abilities and design is just awesome.
Greninja as it protean ability is great. Plus his scarf is cool.
Lucario for the same reasons I like Darkrai
Mega Evolution Altaria due to it being Dragon/Fairy which is rather cool.
Pikachu since its cute as heck.

I haven't really played any of the new ones, But when I played the games I really liked Snorlax, He was super bro-ish.
Also, That sunflower pokemon is also really cool from gold and silver. Sunflowers own, and the baby thing before it is adorable.

My favorites that I actually use are Mawile, Galvantula, and Empoleon, but there's one pokemon that I love despite it sucking so much:
Chatot.
It's so retarded-looking, and its ability, Chatter, allowed you to record something. It would then be said (if distorted) by Chatot when using all of its attacks. Sadly, the game gave you like a nanosecond of recording time.
Nowhere near enough for a hearty FUCK YOURSELVES.

I spent so much of 2007 trying to make a discernible "fuck you" come from Chatot. Chatter was actually the move, BTW; its abilities are Keen Eye, Tangled Feet, and Big Pecks. For those who don't know, when used in the field in gens IV and V, Chatter could record stuff, which replaced sound moves and Chatot's cry. Originally the volume of the recording affected the chance of Chatter causing confusion, but as of gen VI, it always causes confusion in exchange for no longer having the ability to record. If by "favorite," we're talking about the Pokemon I've used the most, then I'm going with Snorlax. I'm being serious, I've used one in every game since Gen 1. I love it so much. It had the highest HP of any Pokemon for a long time and when trained properly can become an immovable object in battle. 
I've also gained a liking for Excadrill. It's like a much more durable Dugtrio (which I also love because it's so fucking fast), and it just looks awesome to me because it looks like Moguera, hence me nicknaming it just that in the one I used in my White version. /sperg
I also like Galvantula, it replaced Electabuzz as my favorite Electric type. It's a bird-eating spider and I think that's awesome.
I wonder how many kids recorded smoke alarms or something else very loud and obnoxious (even within a nanosecond) to make it almost guarentee confusion back in the day.

My favorite has and will always be Scizor. A badass tank bug who turns into a fucking juggernaut upon Mega Evolution? Sign me the fuck up. Scyther is also badass, a fast ninja mantis with blade arms, but Scizor wins for me.
Others include:
Hydreigon, the three-headed murder dragon. I can just imagine flying on the back of one of these beastly motherfuckers and replacing something on the map with a smoldering crater.
Greninja, especially its Shiny form. The red tongue scarf is what makes this comparison possible, but it reminds me of Hotsuma, the PC from the 2001 PS2 game Shinobi. Not to mention the thing is a junk slingin' boss.

My favorites have always been Cyndaquil (and its evolutions), Raichu, Eevee (and all of its evolutions, I really like the concept/idea), Tepig (and its evolutions), and my favorite legendary is a tie between Groudon, Jirachi, Mew and Mewtwo.

My absolute favorite Pokémon is Goodra.
But my other, lesser favorites are: Skitty, Clefairy, Pikachu, Pichu, Eevee (and all it's evolutions except Jolteon and Umbreon because they are not cute to me), Mew, Shaymin, Goomy, Sliggoo, Shinx, Purrloin, and Espurr.
As you can all my favorites are CUTE Pokémon.

Ohgeez I could go on forever about my favorite Poke'mon from every generation and every type but I won't nerd out on you guys like that.
I'll just list my all-time favorite Poke'mon; Ivysaur
The Bulbasaur line was always a favorite of mine, but for some reason Ivysaur just really stuck out to me. I never want to evolve these little guys and have a terrible habit of holding onto each and every one that I get my hands on, even if they're complete garbage in a competitive sense, and tend to nickname them BlueGrass (I have no idea why since they're not blue, not even in shiny form).
I think it's their stumpy legs and chubby bodies that get me. I find it adorable, kinda like Corgis. Just with shorter bodies. And a budding plant on their back. And being much more reptilian in appearance.

Audino is admittedly one of my favorites, though part of the reason is mine managed to two-shot the main legendary of the game(White 2) while I was playing with Nuzlocke rules. She made an amazing tank, and was actually a pretty heavy hitter using mainly Normal-type moves.
Cyndaquil is definitely in my top three. I love its whole line and is my favorite out of all the starters.Its a little blind mole with its butt on fire, what's not to love?
