Think about it. All he wanted to do was make Morrowind great again. They were left in shambles and religious turmoil after the Tribunal took over. A stronger government was needed for the country. He was ambitious and took the reigns and created a diseased cult. Without him, Morrowind wouldn't be a great nation of intrigue and shadows. House Dagoth served a purpose, to bring pride and power back to Morrowind. The only reason people are so ashamed of him is how he spread a horrific disease, not what he was trying to do. If the means were better, people would be lauding him.

Dagoth Ur may have been a disease spreader, cult leader, danger to society, and a theocrat, but from an objective standpoint, one could say that he was a man of good intention.
