I've actually heard of that, surprisingly.

It is collected via catheter and urine bags, we don't wait for the horse to actually pee it out because it may contaminate the sample. The urine bags are quickly collected and refrigerated as hormones in urine have a tendency to break down into testosterone in room temperature.
My understanding is that they are given progesterone either for some medical reason, or when their body plateaus on the estradiol and they can no longer derive any benefits from it, which is usually at about the second or third year of their HRT. AFAIK that they're put on progesterone around that time to extend the effects of the HRT as their body responds less and less to the estradiol. (Can someone confirm/debunk this please?)
It's a combination of lazy endos + what is available in the local market. Progestrone is one of the cheapest forms of antiandrogens. For MtFs, you absolutely need antiandrogens in some shape or form at least until the gonads become less functional. In my personal experience at least, it has been more common for the troons to taper off progesterone or stop it after an orchiectomy.
The recently in-vogue method seems to be sticking an implanon up the troon's true and honest arm, an obviously extremely offlabel use. It was done commonly by that Sydney endocrinologist who had a tiff with the governing board and "retired"/flounced out at the shock and horror that an endocrinologist might have to manage actual patients instead of sticking a rod in someone's arm and telling them to fuck off for 3 years.
Incidentally, the male oral contraceptive and the recently trialled male contraceptive gel both contain progesterone without oestrogen. Semper fi to the troon volunteers.
