IIRC the mines are super smart, to the point where you can't "accidentally" set them off, they have to choose to go off. And despite that intelligence, they're still not sapient, so they're technically doing what they're supposed to, I.E. bombing enemy ships. It's just that their terrible programming has made them totally paranoid, assuming that anything could potentially be an enemy pretending to be a friend, thus they bomb all ships and refuse shutdown orders.
