The joke was that the Chandler and Joey characters were deathly afraid of being taken for being a gay couple.
The point was was that it was so accepted by then, was that people wouldn’t give it a second thought if they were, so that would get in the way of them trying to meet women.

Chandler and Monica’s father being a drag queen wasn’t in the least transphobic.
It was pretty thoughtless of the father imposing this on his family.

Of course, any criticism of a father thinking of his own comfort as a trans woman over the well being of his wife and children is transphobia according to these current day morons.

In general, in English, masculine words contextually become gender-neutral when directed at groups or used for a generic person. This makes feminists mad, so they've been trying to invent new language rules for about 50 years now, but it's so ingrained in how English is spoken that new words & phrases keep emerging that cause them new rounds of hysterical fits, 'hey guys' being only one of the most recent.
