I'm sure Boner realises that if he wants to have a chance in hell of unloading the land he can't have a shallow alpaca grave on the site - and you know they didn't follow any regulations when it comes to burying large live stock (not that there is any for 30-50 'paca corpses, but still).

"I know where the bodies are buried" is usually a metaphorical statement meaning "I have dirt on these people so they shouldn't piss me off".

It says a lot in this situation that Bonnie means it in both the literal and figurative sense. Although as others have observed, he's already admitted complicity, I don't see how exposing mass alpaca negligence is something he can pin on Phil without going down himself (then again, Bonnie is very stupid)
